You’re right with your concerns regarding the calory-deficit thing in the end. A 12 year old should not try to run a calory-deficit as this would be have a negative impact on his/her growth development.
Healthy nutrition is very important during these years to maximize the amount of muscle your body grows. This will automatically reduce your body fat (this is put very simple, so just take it as a rule of thumb).
